I am shooting Phase P25+ and have the same problem. Yesterday, I was shooting bird's eye view and had to go back to using 3.7. The client and I were both complaining about it.
Why remove this function? Who knows. One of the many great simple tools Phase have taken out of their once great software. If you find a solution, please let us know!
That said, if they could get these functions back in there, version 4.6 has some great aspects to it. Maybe 4.7 will finally solve all these failings?

Same issue in my workflow, when shooting straight down onto products its not possible to orientate the incoming image.. great shame as 4.6 is really working well for me otherwise. Phase PLEASE fix this asap.. it must be an oversight ??
    Thanks Andy

I raised a support case some time ago and you're right this isn't working properly yet, the workaround is to disable autorotate if possible and save the rotation as a style, relaunch C1 and select copy from that style for subsequent captures.

Thanks a lot Dave. Quite the workaround. I didn't think to save the rotation as a style.
Crazy we have to do this.

I tried saving as a style and can't get it to work for rotate image. What are the steps you're taking?

I tried saving rotation as a style and it didn't work for me either, how did you do that?
I unchecked every box except for rotation and saved as a style, but the problem seems to be that you are limited to a 45 degree rotation, where you may need a 90, 18 or 270 degree.
