    There is an "auto-rotate" feature in the MKII menu; that should fix it. I'm not familiar with the 1D menu.

    In certain situations (such as shooting straight down at a tabletop set), the auto-orientation sensor can be "confused."

    2 software solutions:

    1) When shooting, use the rotate tool to orient the image correctly; select "inherit from current image" - or, if you haven't shot a new capture since the rotated one, you can also use 'inherit from last capture" - in the camera setup tool (the 2nd from the left in the 7-section toolbar). C1 will take the settings from the displayed image ("inherit from current") or the most recent capture ("from last capture") and apply those setting (curves, rotation, etc.) to new incoming files.

    2) You can batch-correct at any time; select all the appropriate images (thumbnails) and use the "rotate" buttons in the toolbar to rotate to proper orientation. (You can also rotate one, then use the "apply settings" and check "rotation" - but the first of these two methods is quicker).
