As there are relatively few images you could do a simple search on your system based on filename.

Or right click on a missing image thumbnail and select "Locate..." In my experience you will then be in the last know location for the file. Find that folder in your backups to see if the file is in it.

I think you are saying you don't know which files are missing - that the message came up when C1 was opening or building the catalog.
If you rebuilt you file system outside of C1 the most likely thing is that the files aren't deleted but that C1 doesn't know where to find them.
If you look at your directory and file names/numbers does it really appear you have missing files.
If the missing file has an image in C1 it is possible to R click, choose locate and point it to the proper directory/file. Usually it will give you an indication when the route to a file is broken by saying missing file or some such thing.
If you actually see that error message, then searching on the basis of the file name should reveal it at as suggested.

I am assuming you are using managed rather than referenced files.
