    Sounds like a mess.

    I can't think of an automated way to do what you want to do so what I would probably do in your situation is use the "Edit > Select by > Filename List..." function. You could for example make a filename list of all your RAW files* and enter that into the Filename List tool which will select all of the jpg images with the same name, then press the delete button, or move them as you see fit. Because of the large number of files you're working with it may be better to break things down into smaller groups as opposed to doing everything at once?

    *If you're using a mac you can quickly make a filename list of your RAW files by selecting all raw files in folder then copying them (command+A then command+C), then open text edit and select "Edit > Paste And Match Style". This will create a list of all of the file names that you can copy & paste into capture one's Filename List tool. By default CO's filename list will ignore the file extension so it will select the jpg version if you haven't changed the names.
