Capture One 5.2.1 is the last release of Capture One 5, and it does remove the Cache and Settings files but not the folders themselves as it is thought they will be used for other Proxie and Settings files from other RAW data.

The problem is that the files within those two folders don't get deleted. Ever. I understand that the Cache and settings folders wioll remain but the files within, those of deleted captures, are not being deleted.

So a response of "They get deleted" is the customer support we've come to expect from Phase. Why even bother answering the query?

I'm not sure I understand your comment?
I can confirm that in Capture One 5.2.1 the files within the Settings and Cache folder ARE DELETED when a RAW file is deleted within Capture One Software. If that is not the behavior you are experiencing please create a support case and we'll get more details.
