Sounds similar to ... try following Keith's advice in that thread.

    Thanks for replying photographicon

I checked out the link, but my setting were correct and I used the icons to rotate the image, and I downloaded the images with the Phase One software.
I looked at the raw file again and rotates the image in the same way as the raw, and then I notcied that when I processed the test image again it was flopped and missing 1/3 again. Just like this

I checked the RAW file in windows RAW viewer and the image looks fine, so I do not think it is the file.

I opened the RAW file in CS2 and it was fine so it is something to do with Phase One.

Weird... hopefully Keith will be along soon to give you more knowledgeable help.

One last thing I notice is that you're not using the latest version of C1 Pro (3.7.5 is current). Maybe try doing a clean re-install (into a fresh directory), give all the preferences a sanity check (but don't fiddle too much), then attempt to process the raw file.

Thanks for all your help photographicon
I did update with a clean install as you suggested , it was a pain because unistall could not find the install log so I had to do a hard delete on reboot because some of the files were locked and I could not unlock them, then I cleaned the registry and then install 3.7.4 as it was the most relevant upgrade for me , as 3.7.5 had nothing I could benefit from.
Now it seems to work and but I would like to know why , beause I have never had this problem before and have had the software installed for awhile now.
Maybe Keith has seen this problem before and has the anwser.
