Migrating photos from Aperture to Capture One
I am brand new to Capture One as of today. The question I have is: When I migrate my photos from Aperture to Capture One, will they remain in Aperture, thus "photos" also? I know if any Aperture photos are left they will be automatically transferred to photos once I download El Capitan.

It all depends, and one needs to think this trhtrough carefully.
In Aperture, images can be stored as referenced, meaning they are stored in an ordinary OSX folder, or as managed, meaning they are stored in a folder structure managed by Aperture, and shown by the OS as a single folder (an Aperture Library)
In Capture One, images can be stored as referenced, meaning they are stored in an ordinary OSX folder, or as managed, meaning they are stored in a folder structure managed by COP, and shown by the OS as a single folder (a COP Catalog)
If an image is imported into COP (or Aperture) as a referenced image, the image stays where it is (or perhaps is copied from where it is into another folder).
If an image is imported into COP (or Aperture) as a managed image, the image is copied from where it is into the COP Catalog (or an Aperture Library).
One thing you surely don't want to do is import Aperture managed image files into COP as referenced images. Now Aperture thinks it is exclusively managing the folder structure and contents, but COP views the folder structure as static and can write into it. COP may try to write XMP sidecar files into the Aperture Library. Other confusing situations can and probably will arise. If you as the user try to manually manage the mixup, you will likely find the Aperture Library internal folder structure complex and hard to use.
If your images are referenced files in Aperture, you can import them into COP as referenced files as well. They will stay where they are and be easily visible to you as user. Both applications can continue to access them, but any edits will not be communicated between them (except once, when you import into COP). You can also import them into COP as managed files, which means they will be copied into a COP Catalog file. Duplicating all your image files may cause your hard drive to fill up, if you have alot of them.
If your images are managed files in Aperture, you should either import them into COP as managed files (which means they will copied into a COP Catalog) or change them in Aperture to referenced files, and then import them into COP as referenced files (as per previous paragraph).
I have always used referenced files for all my photo applications. No managed files for me.0 -

Downloading changes nothing.
Installation might. I upgraded from Yosemite to El Capitan with 5 Aperture Libraries on my system drive; none of them were converted to a Photos App format. I don't think there is any automatic transfer or creation of Photos App Libraries from Aperture Libraries. I recommend double-checking your knowledge.0
