Mac mini versus Mac Pro: two ends (lowest, highest) of the Apple range. Why not look for the option in-between?

I don't think the Mac mini will satisfy you when you come home with 1,000+ shots each time and you won't be happy with 4 GB RAM anyway (you can and better should go to the max. of 8 GB). However, a refresh of the Mac mini is expected in Q2 or Q3 this year and might be a lot more promising that the current Core 2 Duo offering. Not sure you can wait that long.

Many Apple notebooks are used stationary with a supplemental (properly calibrated) monitor. The broad range of configurations and price tags make it attractive to get your pick that fits your budget. This applies in particular to the MacBook Pro range.

Using external USB hard drives is a very bad idea, at least use firewire 800...
This is no Windows, USB on mac is about 4 time slower than firewire.

Core 2 is acceptable for 15-20 megapixels but is a bit over the limit for 30-40 megapixels files.

Why don't you take a look at some 21" iMacs if budget i tight.
