    Sounds like you may be setting the white balance and applying to all files, cr2 and jpg alike. The jpgs coming in are already set for WB by the camera, no need to change those. By disabling c1's access to the jpgs, you'll avoid this double adjustment of the white balance.

    Under Preferences > Image, disable JPG editing.

    You won't be able to do any other changes to your JPGs, however. If you need to, I'd strongly recommend going with straight RAWs or keeping photoshop handy.

    Additionally, you won't be able to "hide" one of the pair of files as they come in without some overly complicated Smart Albums or AppleScripting your JPGs elsewhere upon capture. You could, however, sort by Size and that would stratify your capture folder into JPG and CR2 upon capture.
